There are several amplicon sequence processing exercises listed in the menu on the right. Small datasets are provided for each so that you may run them quickly on your own notebook computer. Each is for a different region of the 16S rRNA gene, sequenced by a different sequencing facility. So for each, you will have to examine some characteristics of the data and make decisions as to what steps are necessary and how to best process the sequences.
Parts of the suggested scripts export QIIME 2 artifacts as flat files for easy import into R and phyloseq. So be sure to keep the results for subsequent exercises on how to analyze the experimental results.
